Cyanine5.5 is a fluorophore with the emission in far red range of the spectrum. This dye is useful for multiplex qPCR. Commercial six-channel qPCR instruments often have a channel for Cyanine5.5.

This phosphoramidite can be used for the synthesis of 5′-labeled oligonucleotides by direct labeling in oligonucleotide synthesizer.

The structure of phosphoramidite functional group that is attached to a secondary carbon atom provides extra stability against Arbuzov rearrangement. This helps maintaining coupling performance over a longer storage time in oligonucleotide synthesizer, compared to phosphoramidites derived of primary alcohols.

Cyanine5.5 hydrazide is a carbonyl-reactive near infrared dye. Hydrazides quickly react with carbonyl compounds, such as aldehydes and ketones, and form stable hydrazones. This reaction is useful for the preparation of labeled conjugates.

Carbonyl groups in biomolecules can form spontaneously after oxidative stress or deamination of proteins. Alternatively, aldehyde groups can be specifically generated by periodate oxidation of sugar residues of glycoproteins, for example antibodies. Antibodies can be oxidized by sodium periodate and labeled with Cyanine5.5 hydrazide to form Cyanine5.5 labeled antibodies. Since sugar residues in antibodies are located far from variable, epitope-binding site, this method is particularly good for the labeling of antibodies.

Cyanine5.5 is a near infrared fluorophore, an analog of Cy5.5®. It is particularly suitable for the applications which require low fluorescence background. The absorption and emission wavelength of the dye exhibit significant tissue penetration, so Cyanine5.5 is suitable for in vivo NIR imaging applications.

Far red / near infrared dye alkyne for Click Chemistry labeling. Cyanine5.5 is an analog of Cy5.5®, a popular fluorophore which has been widely used for various applications including intact organism imaging. This reagent can be conjugated with azido groups under mild copper catalyzed Click Chemistry conditions.

This reagent is soluble in organic solvents, but mixtures of water with small percent of DMSO can be used for efficient conjugation. Cyanine5.5 alkyne can also be used for the labeling of small molecules with this far red/NIR dye.

Sulfo-Cyanine5.5 is a water-soluble, hydrophilic fluorophore which possesses emission in far red area of the spectrum, an analog of Cy5.5®. As other cyanine dyes, sulfo-Cyanine5.5 has an outstanding molar extinction coefficient which gives rise to its bright fluorescence.

The molecule contains four sulfo groups that provide hydrophilicity and negative charge to the fluorophore – this minimizes non-specific binding.

The azide group of sulfo-Cyanine5.5 azide can be conjugated with terminal alkynes in the presence of copper(I) catalyst, or with cycloalkynes in copper free strain promoted reaction.
