Cyanine3 is a fluorophore that is widely used in molecular biology experiments such as oligonucleotide labeling followed by oligonucleotide detection. By its spectral characteristics, Cyanine3 is an analog of Cy™3 with a fluorescence maximum at 570 nm in the yellow spectrum range.

Cyanine3 phosphoramidite 5’ is used in oligonucleotide synthesis for the production of 5’-cyanine3-labeled oligonucleotides. The reagent is compatible with various oligonucleotide synthesizers.

This phosphoramidite can be used for the synthesis of fluorescence-labeled primers and hybridization probes such as TaqMan and Molecular Beacon. Such labeled probes can be detected in multiplex real-time PCR in the TAMRA channel.

Condensation: 3 min. Use 0.02 M iodine solution at the oxidation step to avoid degradation of the cyanine dye.

Deprotection: At room temperature with 30% aqueous ammonium solution. It is recommended to use nucleic bases with labile protective groups for deprotection for not more than 2 h at less than 55°C. AMA (30% aqueous ammonium solution/40% aqueous methylamine 1:1 (v/v)) can be used for 10 min at 65°C in the presence of acetyldeoxycytidine. If deoxyguanidine with a dimethylformamidine protective group is used during synthesis, deprotect with 30% aqueous ammonium solution for 2 h at 65°C. If deoxyguanidine with an isobutyryl protective group is used during synthesis, deprotect for 24-36 h at room temperature.

Sulfo-Cyanine3 is a sulfated derivative of Cyanine3 dye, well soluble in water because of two negatively charged sulfo groups in its structure. By its spectral characteristics, this yellow-orange fluorescent dye is an analog of Cy™3.

Hydrazides efficiently react with aldehydes and ketones resulting in hydrazones, so this compound can be used for conjugation with carbonyl derivatives of biomolecules.

The reaction runs in aqueous conditions, which is important when working with antibodies and proteins. Cys-diol groups in sugars in glycosylated proteins and antibodies can be oxidized into dialdehydes, and cysteine in proteins can be converted with enzymes to formyl glycerol (i. e. reactive groups for conjugation with Sulfo-Cyanine3 hydrazide). Carboxyl groups of aspartic and glutamic acids in proteins and peptides can be also conjugated with Sulfo-Cyanine3 hydrazide in the presence of activating agents: carbodiimide (EDAC) or methyl morpholine (DMTMM) derivatives.

This reagent allows to label various carbonyl-containing molecules such as antibodies and other glycoproteins after periodate oxidation, proteins which have undergone oxidative stress or deamination, or reducing saccarides. Cyanine3 is compatible with a number of fluorescent instruments.

Thiol mono-reactive Cyanine3 dye. This reagent can be used to attach Cyanine3 fluorophore (an analog of Cy3®) to proteins and peptides containing cysteine residues, as well as to other thiolated molecules (such as thiol-containing oligonucleotides).

Cystines should be reduced with TCEP (tris-carboxyethylphosphine) or other appropriate reductant prior to the labeling.

Labeling with Cyanine3 maleimide is selective, and efficient.

We recommend using water-soluble Sulfo-Cyanine3 maleimide for the labeling of antibodies and other sensitive proteins.

This alkyne is non water-soluble. However, when used with organic co-solvent (DMSO or DMF), this dye can be efficiently attached to water-soluble molecules such as proteins, or peptides.

Cyanine3 dye azide for Click Chemistry, an analog of Cy3® azide. Cy3® is one of the most broadly used fluorophores which can be detected by various fluorometers, imagers, and microscopes. Due to inherently high extinction coefficient, Cyanine3 is also easily detected by naked eye on gels, and in solution. This is non-sulfonated dye which requires organic co-solvent (DMF, DMSO, or other) for efficient labeling in water. Water-soluble version of this reagent is also available.

Product is available both as solid compound, and as 10 mM solution in DMSO which is ready to use in our recommended protocol.

Cyanine3 fluorescent properties are identical to Cy3®, and similar to DyLight 549.
