N-trifluoroacetyl (TFA) protected aminolink C6 phosphoramidite for the synthesis of 5′-amino-modified oligonucleotides. TFA protection is smoothly removed during ammonia deprotection, and does not require any additional steps. If necessary, the resulting oligonucleotides can be purified by ion exchange chromatography, or gel electrophoresis.

5’-labeled primers are used with non-labeled reverse primers for microsatellite amplification via RCR followed by fragment analysis. TET-labeled amplification products can be analyzed using various sequencers for capillary electrophoresis, including ABI PRISM® 310 Genetic Analyzer.

Condensation: 3 min.
Deprotection: standard conditions with 25% aqueous ammonium solution; deprotection time depends on nucleic base profile and their protective properties (deprotection for 17 hours at 55°C removes all protection groups from standard nucleic acids). AMA (1:1 mixture of concentrated aqueous ammonium/40% aqueous methylamine) can be used with ~5% non-fluorescent by-product forming. To avoid formation of the by-product, start deprotection with ammonium (30 min at room temperature), then add an equivalent volume of 40% aqueous methylamine solution and continue deprotection as usual with AMA (10 min at 65°C).
Storage: 12 months after receival at -20°C in the dark. Transportation: at room temperature for up to 3 weeks. Avoid prolonged exposure to light. Desiccate.
This phosphoramidite is used for synthesis of oligonucleotides 5’-labeled with TAMRA.
TAMRA (carboxytetramethylrhodamine) is a xanthene dye from the rhodamine family with emission in the orange spectrum range (maximum at 563 nm). This fluorophore is traditionally used as a FRET-acceptor (and a quencher) in a pair with fluorescein (FAM) due to significant overlapping of their spectra. Thus, this phosphoramidite is convenient for the synthesis of dual-labeled probes TaqMan, which contain 5’-terminal TAMRA and FAM in the middle of the sequence or at the 3’-end (using Fluorescein dT Phosphoramidite and FAM CPG, respectively).
TAMRA 5’-labeled oligonucleotides are commonly used for quantitative PCR and fragment analysis (for example, for microsatellite marker analysis) because the equipment available has a detection channel for TAMRA frequently.
The TAMRA dye is not stable in the presence of ammonium and sterically non-hindered primary amines, so it is strongly recommended to follow specified conditions for labeled oligonucleotide deprotection.
Deprotection: tret-buthylamine : methanol : water 1 : 1 : 3 (v/v/v) («TAMRA cocktail») for 6 hours at 60 °C, then cool down to room temperature.
Due to complete and irreversible degradation of the TAMRA dye, do NOT use aqueous ammonium and AMA for deprotecting a modified oligonucleotide from the solid-phase support.

R6G phosphoramidite for oligonucleotide synthesis, pure 6-isomer.
R6G (rhodamine 6G) is a xanthene dye of the rhodamine family with high fluorescence quantum yield and high molar extinction coefficient. Relative to those of fluorescein, the absorption (518 nm) and emission (542 nm) maxima of 6-R6G are shifted into the long-wave region.
R6G can be used as a FRET acceptor in DNA-sequencing and in short tandem repeat (STR) analysis. The dye is commonly used for producing TaqMan probes for quantitative PCR. In comparison with HEX and JOE dyes, R6G in combination with BHQ1 quencher has stronger quenching in molecular beacon probes, significantly reducing background fluorescence in PCR.
Deprotection: solution of tert-Butylamine in water (1:3 v/v) overnight at 55°С.

Pyrene is a polycyclic aromatic hydrocarbon that is well-known for its ability to intercalate into DNA. Pyrene features intense blue fluorescence. Its parameters depend strongly on the fluorophore microenvironment. Therefore, fluorescence spectra of pyrene are used for the extraction of structural information about the site surrounding pyrene. Two pyrenes in close proximity usually form excimers easily detectable by excimer fluorescence. Pyrene can also be a FRET donor to other fluorophores such as perylene.
With this phosphoramidite, pyrene can be introduced into DNA by means of automated synthesis. This pyrene phosphoramidite contains hydrocarbon moiety rigidly attached to deoxyuridine. This reagent allows attaching pyrene fragment to 5′, internal, or 3′ position (using universal support).
This amidite requires no special handling, coupling, or deprotection conditions. Recommended diluent for it is acetonitrile.

Perylene is a bright and extremely photostable fluorescent polycyclic aromatic hydrocarbon (PAH) label with a quantum yield approaching quantitative. Due to the low lifetime of fluorescence, this probe does not form excimers.
With this phosphoramidite, perylene can be introduced into DNA by automated oligonucleotide synthesis. Perylene is attached to the 5′ position of deoxyuridine (dU) through a triple bond and the fluorophore is electronically coupled to the deoxyuridine base. This coupling of dU and perylene makes the fluorescence sensitive to the base pairing of the dU portion of the molecule, allowing the discrimination between perfect and one base mismatched targets.
This amidite requires no special handling, coupling, or deprotection conditions. Recommended diluent is acetonitrile.

After the condensation of the trebler, three DNA branches begin to grow simultaneously with each step of the synthesis. Deblock of this construct gives rise to DNA containing a branching point. One arm (stem) is attached to the branch point with its 5′-end, and other arms (branches) are attached with their 3′-ends. Reverse amidites can be used to prepare constructs with different branch orientations. Repetitive condensations of trebler results in formation of DNA dendrimers.
Trebler amidite can be used to attach several modifier amidites to the 5′-end of an oligonucleotide – for example, three biotin residues can be attached at once.
This amidite does not require any special handling. Recommended coupling time is 5 minutes. No changes to deblock conditions are required.

JOE phosphoramidite for oligonucleotide synthesis, pure 6-isomer (6-JOE).
Fluorescent dye JOE is a fluorescein derivative containing two chlorine atoms and two methoxy groups. Its absorption and emission maxima are at 503 nm and 525 nm, respectively. By its spectral characteristics JOE is found in between FAM and TAMRA/ROX; therefore, this fluorophor is commonly used for multiplex detection, including that during DNA sequencing.
Our catalog also contains JOE phosphoramidite, 5-isomer. We compared qPCR probes containing different JOE isomers (5-JOE and 6-JOE) and did not find any significant differences between them.

Usage
Coupling: 6 minutes
Deprotection: standard conditions using ammonium hydroxide; deprotection time depends on oligonucleotide composition and nucleobase protecting groups (deprotection for 17 h at 55 °С removes all protecting groups from standard nucleobases). AMA (solution of 30% ammonium hydroxide/40% aqueous methylamine 1:1 v/v) can be used with ~5% of non-fluorescent side product forming. To avoid formation of the side product, start deprotection with ammonium hydroxide (30 min at room temperature), then add an equal volume of 40% aqueous methylamine and continue deprotection as required with AMA (e.g. 10 min at 65 °C).

HEX phosphoramidite for oligonucleotide synthesis, pure 6-isomer.
HEX (hexachlorofluorescein) is a fluorescein derivative with emission in the yellow spectrum range (absorption maximum at 533 nm, emission maximum at 549 nm).
HEX phosphoramidite is used for synthesis of fluorescent-labeled primers and hybridization probes such as TaqMan, Molecular Beacon, and Scorpion for qPCR. HEX is most effectively quenched by non-fluorescent DusQ1 dark quencher because of significant overlapping of their spectra (convenient for use with DusQ1 CPG 500 solid support with a pore size of 500 Å). Many automated sequencers based on capillary gel electrophoresis have a detection channel for HEX. Therefore, this phosphoramidite is commonly used for synthesis of 5’-labeled oligonucleotides for fragment analysis, particularly for microsatellite analysis, when microsatellite loci are amplified using a fluorescent-labeled forward primer and a non-labeled reverse primer.
Deprotection: standard conditions using 25% ammonium; deprotection time depends on oligonucleotide composition and nucleobase protecting groups (deprotection for 17 h at 55 °С removes all protecting groups from standard nucleobases). AMA (solution of concentrated aqueous ammonium/40% aqueous methylamine 1:1 v/v) can be used with ~5% of non-fluorescent side product forming. To avoid formation of the side product, start deprotection with ammonium hydroxide (30 min at room temperature), then add an equal volume of 40% aqueous methylamine and continue deprotection as required with AMA (e.g. 10 min at 65 °C).

This phosphoramidite allows fluorescein (FAM) to be introduced into any position in the oligonucleotide sequence during synthesis by the phosphoramidite method (in the middle of the chain, at the 5’- and 3’-terminus). The reagent is a conjugate of deoxythymidine phosphoramidite and 6-isomer of FAM. Modification is performed during oligonucleotide synthesis by substituting standard dT phosphoramidite with fluorescein-dT phosphoramidite. This modification does not affect exonuclease or polymerase activity.
For modification with fluorescein at the 5’-terminus use FAM phosphoramidite, 6-isomer.

Aminolink phosphoramidite for oligonucleotide synthesis. DMS(O)MT is a special protective group similar to traditional MMT, but designed as an improved alternative to it. DMS(O)MT aminolink is fully compatible with standard coupling, deblock, and purification protocols. However, DMS(O)MT group is much better suited for DMT-on and cartridge purification of amino-oligonucleotides because of higher stability, and better oligonucleotide recovery. Oligonucleotides containing DMS(O)MT are more stable in solution than MMT analogs.
In case of cartridge purification, DMS(O)MT protection allows for 2-3 fold increase of oligonucleotide yield, making this reagent a unique solution for high-throughput manufacturing of amino-oligonucleotides.

This reactive derivative is useful for the synthesis of qPCR probes having Cyanine5 at 5′-end, the most typical location of fluorophore. This is a terminating, non-nucleoside reagent.

Cyanine3 is a fluorophore that is widely used in molecular biology experiments such as oligonucleotide labeling followed by oligonucleotide detection. By its spectral characteristics, Cyanine3 is an analog of Cy™3 with a fluorescence maximum at 570 nm in the yellow spectrum range.
Cyanine3 phosphoramidite 5’ is used in oligonucleotide synthesis for the production of 5’-cyanine3-labeled oligonucleotides. The reagent is compatible with various oligonucleotide synthesizers.
This phosphoramidite can be used for the synthesis of fluorescence-labeled primers and hybridization probes such as TaqMan and Molecular Beacon. Such labeled probes can be detected in multiplex real-time PCR in the TAMRA channel.
Condensation: 3 min. Use 0.02 M iodine solution at the oxidation step to avoid degradation of the cyanine dye.
Deprotection: At room temperature with 30% aqueous ammonium solution. It is recommended to use nucleic bases with labile protective groups for deprotection for not more than 2 h at less than 55°C. AMA (30% aqueous ammonium solution/40% aqueous methylamine 1:1 (v/v)) can be used for 10 min at 65°C in the presence of acetyldeoxycytidine. If deoxyguanidine with a dimethylformamidine protective group is used during synthesis, deprotect with 30% aqueous ammonium solution for 2 h at 65°C. If deoxyguanidine with an isobutyryl protective group is used during synthesis, deprotect for 24-36 h at room temperature.

Chemical phosphorylation reagent for the synthesis of 5’-phosphorylated oligonucleotides. The reagent contains a DMT group in its structure, which allows oligonucleotide purification on C18-cartridges or by reversed-phase chromatography. To yield 5’-phosphorylated oligonucleotide, remove DMT group and then deprotect the phosphate group with diluted ammonium solution (0.1 M). Deprotection of the phosphate group is rapid and efficient even under mild basic conditions, so this reagent can be used for DMT-Off synthesis, for example for RNA synthesis, or with dye phosphoramidites that require mild deprotection conditions.
Diluent: anhydrous acetonitrile. Add the diluent to the recommended concentration (0.1 M) and wait until reagent dissolution is complete while mixing periodically. This reagent is viscous amorphous, and it may take up to 10 minutes to dissolve it. Store the diluted reagent in anhydrous conditions for not more than 24 hours.
DMT group is removed during synthesis: to yield the 5’-terminal phosphate, deprotect under standard conditions using ammonium hydroxide.DMT 基团在合成过程中被去除:为了产生 5′-末端磷酸盐,在标准条件下使用氢氧化铵去保护。

Diluent for this phosphoramidite is acetonitrile, 5 min coupling time is recommended. Because this amidite does not contain 5′-terminal DMT group, no 5′-deprotection needed. Oligonucleotides should be deblocked under standard conditions, and purified by PAGE, or ion exchange HPLC.
