Cyanine3 is a fluorophore that is widely used in molecular biology experiments such as oligonucleotide labeling followed by oligonucleotide detection. By its spectral characteristics, Cyanine3 is an analog of Cy™3 with a fluorescence maximum at 570 nm in the yellow spectrum range.

Cyanine3 phosphoramidite 5’ is used in oligonucleotide synthesis for the production of 5’-cyanine3-labeled oligonucleotides. The reagent is compatible with various oligonucleotide synthesizers.

This phosphoramidite can be used for the synthesis of fluorescence-labeled primers and hybridization probes such as TaqMan and Molecular Beacon. Such labeled probes can be detected in multiplex real-time PCR in the TAMRA channel.

Condensation: 3 min. Use 0.02 M iodine solution at the oxidation step to avoid degradation of the cyanine dye.

Deprotection: At room temperature with 30% aqueous ammonium solution. It is recommended to use nucleic bases with labile protective groups for deprotection for not more than 2 h at less than 55°C. AMA (30% aqueous ammonium solution/40% aqueous methylamine 1:1 (v/v)) can be used for 10 min at 65°C in the presence of acetyldeoxycytidine. If deoxyguanidine with a dimethylformamidine protective group is used during synthesis, deprotect with 30% aqueous ammonium solution for 2 h at 65°C. If deoxyguanidine with an isobutyryl protective group is used during synthesis, deprotect for 24-36 h at room temperature.

Chemical phosphorylation reagent for the synthesis of 5’-phosphorylated oligonucleotides. The reagent contains a DMT group in its structure, which allows oligonucleotide purification on C18-cartridges or by reversed-phase chromatography. To yield 5’-phosphorylated oligonucleotide, remove DMT group and then deprotect the phosphate group with diluted ammonium solution (0.1 M). Deprotection of the phosphate group is rapid and efficient even under mild basic conditions, so this reagent can be used for DMT-Off synthesis, for example for RNA synthesis, or with dye phosphoramidites that require mild deprotection conditions.

Usage

Diluent: anhydrous acetonitrile. Add the diluent to the recommended concentration (0.1 M) and wait until reagent dissolution is complete while mixing periodically. This reagent is viscous amorphous, and it may take up to 10 minutes to dissolve it. Store the diluted reagent in anhydrous conditions for not more than 24 hours.

Deprotection脱保护:

Non-nucleosidic modifier reagent for the synthesis of biotinylated oligos based on a hydroxyprolinol core. Phosphoramidite for the synthesis of oligonucleotides with 5′-terminal alkyne for Click Chemistry.

This alkyne amidite has several advantages over 5’-hexynyl phosphoramidite, 5′-butynyl-CEP, and other 5′-terminal alkyne phosphoramidites. First, it is solid compound which is easier to handle and dispense. And due to its structure, it is also more stable in solution, and has longer shelf life

Diluent for this phosphoramidite is acetonitrile, 5 min coupling time is recommended. Because this amidite does not contain 5′-terminal DMT group, no 5′-deprotection needed. Oligonucleotides should be deblocked under standard conditions, and purified by PAGE, or ion exchange HPLC.

Oligonucleotides with this modification are ideal for the use in Click Chemistry (see our recommended protocol).

FAM (fluorescein) is a popular green-fluorescent dye with an emission maximum at 513 nm. This derivative is a pure FAM 6-isomer.

6-FAM-11-dUTP is a modified triphosphate that can be incorporated into DNA instead of dTTP by various enzymes, including Klenow fragment, Taq-Polymerase, DNA-Polymerase I, Phi 29 Polymerase, reverse transcriptase or terminal transferase.

In contrast to triphosphates with a dye directly linked to aminoallyl-dUTP, this triphosphate contains a linker of 11 atoms between the fluorophore and the nitrogenous base. This linker length prevents FAM-label from potential static quenching and increases the efficiency of nucleotide incorporation during DNA synthesis.

Biotin-11-dCTP is a substrate for Klenow fragment, T4 and Taq DNA-polymerases, reverse transcriptase, and terminal transferase. Biotinylated DNA can be detected using alkaline phosphatase-conjugated avidin/streptavidin or relevant fluorescent-labeled antibodies.

Biotin-labeled DNA/cDNA probes can be used for fluorescent hybridization in situ or microarray gene profiling.

Amino-UTP is uridine triphosphate with an amino group, which is designed for enzymatic incorporation of the amino group into the RNA molecule during in vitro transcription using T7, T3, and SP6 RNA polymerases. The enzymatic reaction results in the RNA molecule with amino groups, which can be conjugated with amine-reactive reagents such as NHS esters of fluorescent dyes or biotin.

The amino group is separated from uridine with a long linker of 11 atoms; it is longer than frequently used C3-allyl linker and prevents the fluorophore from potential static quenching after RNA labeling via the amino group. The efficacy of RNA synthesis using amino-11-UTP is almost the same as that when using non-labeled nucleotide triphosphates.

Incorporation of amino-11-UTP with subsequent labeling via the amino group is used for cRNA synthesis and microarray analysis.

The dsSafe dye is a fluorescent dye for nucleic acid staining in agarose and polyacrylamide gels. dsSafe is the best and safer alternative to ethidium bromide (EtBr); it was shown to be less toxic, non-mutagenic, and non-carcinogenic.

dsSafe allows nucleic acid visualization with sensitivity similar to that of ethidium bromide. Dye excitation can be performed with both conventional UV transilluminators and blue light transilluminators, with the latter ones being safer for the eyes and nucleic acid sample. When blue light is used for dsSafe excitation, background fluorescence is lower than in the case of ethidium bromide excitation with UV light. Excised DNA fragments for subsequent cloning are not exposed to damaging UV radiation, thus increasing cloning efficacy and reducing the frequency of adverse mutations caused by UV.

The spectrum of the DNA-dye complex has two excitation maxima [in the UV (280 nm) and blue ranges (502 nm)] and one emission maximum in the green range (~530 nm). Available as 10,000× concentrate in DMSO. To stain the gel, add the dye to melted agarose solution* or stain the gel after gel electrophoresis in TAE/TBE buffer for 10–20 minutes.

This ROX formulation is a passive reference dye for qPCR application. The use of this dye is recommended for the normalization of fluorescence intensity of qPCR reporter dyes, such as dsGreen or TaqMan probes. It also allows to correct for pipeting errors, and instrumental drift such as change of lamp intensity output over time.

The dye contains 25 μM solution of 5-carboxy-ROX (rhodamine-X) reference dye in 10mM Tris-HCl (pH 8.6), 0.1mM EDTA, and 0.01% Tween®-20.

ROX reference dye is compatible with all qPCR instruments with ROX channel. Most instruments require either 500 nM or 50 nM end concentration of ROX.

Pico488 is a DNA binding benzothiazole dye whose structure is identical to PicoGreen®. This reagent is a 200× solution in DMSO. The dye is a fluorescent sensor that is specific for double stranded DNA (dsDNA). Its absorption and emission in the fluorescein channel can be easily detected using cuvette fluorometers, well plate readers, and by dedicated DNA measurement fluorometers like Qubit®.

The dye exhibits a linear response of fluorescence to dsDNA concentrations in the range of low pg/mL to high ng/mL. The ready kit including quantification dye is also available.
